Requires the State Water Resources Control Board to conform water permits affecting the Trinity River (excluding tributaries) to minimum instream flows established in the U.S. Department of Interior's December 19, 2000 Record of Decision for Trinity River Mainstem Fishery Restoration.

Mandates new permits and renewals/amendments for the Trinity River include Trinity River temperature water quality objectives from the North Coast Region Water Quality Control Plan as standard permit terms and conditions.

Requires adoption of minimum cold water carryover storage operational criteria to ensure compliance with Trinity River temperature objectives in the Water Quality Control Plan.

Directs the board to reserve jurisdiction over all Trinity River permits and apply these requirements to existing permits, including those for unappropriated water, water under existing rights, or water for identified beneficial uses.

Specifies that the bill does not diminish or impair area of origin, watershed of origin, county of origin, or other water rights protections, including rights to water appropriated prior to December 19, 1914.
