Changes the Environmental Protection Agency's authority to adopt NPDES permit fee program rules from discretionary ("may") to mandatory ("shall").

Requires the Agency to include provisions for both an annual payment schedule and an interest-free quarterly payment schedule in the adopted rules.

Maintains existing fee structures for various permit categories, including fees ranging from $500 to $50,000 annually based on facility type and design flow rates.

Establishes the Illinois Clean Water Fund as a special fund in the State treasury to receive collected fees and interest penalties, with funds used for the Agency's clean water activities subject to appropriation.

Takes effect immediately upon becoming law.
