Amends the Environmental Protection Act to add a new fee category for Concentrated Animal Feeding Operations (CAFOs) under NPDES permits, effective upon enactment.

Establishes three tiered fees for CAFOs based on size: $750 for Large CAFOs, $350 for Medium CAFOs, and $150 for Small CAFOs, as defined in federal regulations (40 C.F.R. 122.23).

Corrects a grammatical error in the statute by capitalizing "For" in the NPDES construction site storm water permit fee section.

All CAFO permit fees are deposited into the Illinois Clean Water Fund to support the Agency's clean water activities.

Maintains existing provisions that construction site storm water discharges only pay an initial fee with no annual renewal fees after January 1, 2010.
