Appropriates $95,145,000 (FY2014) and $96,032,000 (FY2015) from clean water fund for water quality monitoring, pesticide/nitrate testing, agricultural best management practices, wastewater treatment, and groundwater protection programs across multiple state agencies.

Appropriates $41,611,000 (FY2014) and $41,880,000 (FY2015) from parks and trails fund for state parks and trails projects including trail construction/acquisition, visitor center improvements, and grants to regional park systems.

Establishes Minnesota agricultural water quality certification program allowing farmers demonstrating water quality protection practices to receive up to 10-year certification and presumption of meeting pollution reduction targets, with oversight by certifying agents.

Creates Greater Minnesota Regional Parks and Trails Commission with 12 members to develop master plans and make biennial recommendations for parks and trails grants outside the seven-county metropolitan area.

Modifies restoration evaluation requirements to remove "up to ten" limitation on habitat projects evaluated annually and extends Mississippi Whitewater Park appropriation availability to June 30, 2018.
