Authorizes the Mississippi Commission on Environmental Quality to establish and collect fees to cover direct and indirect costs of permitting and permitting-related programs, with fees set not to exceed state expenses exclusive of federal funding.

Creates the "Department of Environmental Quality Program Fund" as a special trust fund to receive all fees collected by the commission, along with grants, donations, and other public or private sources.

Requires the commission to review and revise fees at least annually and file a yearly report to the Governor, Lieutenant Governor, and Speaker of the House detailing fee collections and the ratio of general fund appropriations to environmental fees.

Authorizes the commission to collect late fees, issue cease-and-desist orders for unpaid fees over 90 days past due, and revoke permits for non-payment of fees within 90 days of the due date.

Amends existing environmental statutes to allow the commission to establish fees for water well contractor licenses, surface mining permits and certificate of compliance filings, and hazardous waste pollution prevention assessments; effective July 1, 2012.
