Establishes the Seagrass Protection Act to regulate coastal and marine activities threatening seagrass beds in New York's bays and coastal waters, including Zostera marina and Ruppia maritime.

Authorizes the Department of Environmental Conservation to adopt rules and regulations designating seagrass management areas and developing seagrass management plans in consultation with local governments, boating interests, marine industry, and property owners.

Grants the Department authority to restrict use of mechanical-powered fishing or shellfishing gear (churning, dredges, rakes, tongs) that may impact seagrass beds and to identify toxic pesticides and herbicides for potential restrictions in coastal areas.

Prohibits application of phosphorus-containing fertilizers in coastal communities in Nassau and Suffolk Counties between November 1 and April 1.

Preserves local authority for counties and cities with populations of one million or more to maintain stricter environmental protections than state provisions without preemption.
